In Atelier Lydie & Suelle: The Alchemists and the Mysterious Paintings haben Spieler die Möglichkeit mächtige Gegenstände zu synthetisieren, um diese direkt im Kampf einsetzen zu können. Das eröffnet komplett neue Strategien. Der Battle-Mix konzentriert sich auf die Kreation spezieller Kampfrezepte, die Waffen verbessern oder die Bedingungen auf dem Schlachtfeld zu Gunsten der Spieler wenden. Extra-Mix verwendet bereits erstellte Gegenstände, um diese zu verbessern oder ihnen vollkommen neue Eigenschaften hinzuzufügen. So kann aus einer ohnehin bereits nützlichen Bombe durch den Extra-Mix eine verbesserte Version mit größerem Schadensradius oder anderen zerstörerischen Fähigkeiten erzeugt werden.
Atelier Lydie & Suelle: The Alchemists and the Mysterious Paintings beschert ein Wiedersehen mit Figuren aus den anderen beiden Mysterious-Titeln, Atelier Sophie: The Alchemist of the Mysterious Book und Atelier Firis: The Alchemist and the Mysterious Journey. Die abenteuerlustige Firis mit ihrer älteren Schwester und Beschützerin Liane, sowie die wissbegierige Sophie mit ihrer Alchemie-Lehrerin Plachta kehren zurück, um Lydie und Suelle zu helfen. Durch Neugier getrieben, werden die Zwillinge Lydie und Suelle in eine faszinierende Welt gezogen und entdecken dort die wundervollen Geheimnisse der Alchemie. Diese neue Erfahrung ist jedoch nur der Beginn einer Reihe von packenden Abenteuern, die die Zwillinge auf ihrem Weg bestreiten, der sie näher an ihr Ziel bringen soll; das beste Atelier des Landes zu betreiben.
